If you are sure that the issue is actually a bug with Pixelmon and you are using the latest Pixelmon version, read this page for guidelines on submitting bug reports, then post the bug on Pixelmon's bug tracker. It is imperative that you provide as much detail about the bug as possible, especially steps on how to reproduce the bug on a fresh Pixelmon world. If the bug resulted in a crash report or a console error, make sure to post the error as well. If the Pixelmon team cannot reproduce the bug or figure out what is causing it, the bug cannot be fixed.
