What's the difference between worlds generated with pixelmon and old worlds/custom worlds ?

You could try the /kill all command. That should kill all non-pixelmon mobs. I would back up your server before trying it and check out the way to use the command first. Otherwise you might kill everyone on your server rather than kill the mobs. http://minecraft.gamepedia.com/Commands
