Pixelmon Mod

Simple. An npc (probably an alternative to the starter selection screen) that gives a pokemon. Maybe a professor,maybe just a pokemin giver, maybe a seller (like the guy in gen 1 who sells you a magikarp).

Not everyone wants to/can install custom npcs on their server. Maybe you'll say someone should code it themselves or just use custom npcs, but I thought I'd share anyways.

You can set up something like that using the Trainer Commands and Pixelmon Extras sidemods (only needed server-side). Just set the "starterOnJoin" config option to "false" and have a talking NPC execute Extras' "/starter" command on the player.
